Pinworm eggs and more questions?

I took my 3-4 month old Merauke to the vet last week, I've had her for about 3 weeks. She was 108 grams...seems to have gone through a growth spurt already so I'm sure she's more than that now. Her fecal had pinworm eggs in it but the vet tech said the vet doesn't treat it. Is that normal??
Also, she has a 4x2 foot enclosure on it's way but for now she's in a tank with reptibark/coco husk mixture. I can not see the poo or pee in it! I figure I could change all the substrate out every few days but when the big enclosure comes, that will get pricey and I don't like the idea of poo sitting around for her step on. Would it be too stressful for her to just have paper towels as substrate which I can change out as soon as I see she's gone to the bathroom, and I can provide a humid box with moss and substrate? She actually doesn't burrow in the substrate and I found even more than the hides, she prefers to lay inside her little blanket folded in half...if she's in a hiding mood.
One last question...she doesn't eat live foods. I've tried crickets, waxworms, butterworms and superworms. She had eaten a phoenix worm when I first got her, couldn't care less about them now. One time, a superworm was sitting in her dish eating food right alongside her, lol. Anyway, she doesn't eat anything particularly hard to chew. Is this going to be a concern later on? I thought I'd read something about floppy mouth before but can't find anything about it now.

I use coco husk substrate, when the poo dries it is usually a dark brown near black colour that really stands out compared to the substrate so its easy to find the poop and just take out the area around it as they pee at the same time.

Pinworms are not a terribly dangerous parasite and they are rarely treated in dogs and cats as there is a good chance of re-infection so the vet might not normally treat for them

But

I certainly would for a lizard that's enclosure can be throughly cleaned so he is less likely to become re-infected and in a young animal as pin worms can stunt their growth.

I also have rabbits and a severe pinworm infection can kill youngsters who are under stress from weaning. If your skink ever gets sick the pinworms could aggravate the situation and make him more ill or contribute to his death.
